My car was totaled by the insurance company. The company want to settle for an amount which doesn't include the accessories that were installed in my car. I had an expensive audio system along with various other set-ups in my car. Since I'll be negotiating, can I include the costs for them too?

Depends... does your policy cover these accessories? We can't know as we can't see your policy. Your best bet is to either read your policy or ask your adjuster is they are covered. Many policies don't automatically cover expensive stereo systems. You usually need to pay for an extra endorsement to have this covered.
If it's not covered, ask about removing it since they are not going to pay for it.
